The team, alongside their backroom staff, boarded a ValueJet flight with 22 players making the trip.
Star striker Victor Osimhen was absent after sustaining an injury during Nigeria’s 1-0 win over Rwanda’s Amavubi in Uyo on Saturday.
The forward is expected to return to Turkey for further medical assessment and treatment.
Nigeria will aim to boost their qualification hopes when they battle South Africa at the Toyota Stadium in Bloemfontein on Tuesday.
Eric Chelle’s men currently top Group C with 16 points from seven games, while the Super Eagles trail in third place on 10 points.
