Ndoye opened the scoring for Switzerland, but Germany equalized with a late header from Fullkrug.
Germany topped Group A with seven points, while Switzerland moved forward as the group runners-up with five points.
Portugal and Spain have also progressed to the next round.
Switzerland is set to face the runner-up of Group B, while Germany will compete against the runner-up of Group C.
Both matches are scheduled for Saturday.
Portugal will meet the best third-placed team from Group A, B, or C, whereas Spain will take on the best third-placed team from Group A, D, E, or F.
